Jason was working at Fazoli's in Omaha and attending community college in nearby Iowa. He was scheduled off on June 13, 2001, but was called into work due to a lack of staff. His car was in the shop for repairs due to a recent hailstorm. He initially planned to walk the considerable distance to Fazoli's but later made arrangements for a ride to work. They agreed to meet at Benson High School, where they had both graduated from. On the way out the door of his family's residence, he decided to help his younger brother take trash cans into the garage. This was at 10:45 a.m. Between 11:15 and 11:30 a.m., Jolkowski's coworker called the house to find out why he hadn't met her at the high school. This is when his disappearance was discovered. A later check of security cameras at Benson High School show he never arrived on campus.

The next morning, his parents filed a missing person report with the Omaha Police Department, mistakenly believing there was a 24 hour wait before police would accept a missing person's report. Police initially considered Jason Jolkowski's disappearance as a typical teenage runaway scenario. Ten days after his disappearance, authorities began to interview neighbors and conduct ground searches, but they found no sign or any clues to Jason's whereabouts. He left $650 behind in his bank account, which has not been touched since his disappearance. He has not cashed any of his paychecks, used his cellular phone or ATM card, or picked up his car from the auto repair shop since his disappearance. Jolkowski was supposed to start a new job a week after he vanished, and was excited about it; he never showed up to begin work there. In 2003, his parents founded Project Jason, a non-profit organization dedicated to assisting the families of missing people. The organization focused on case assessment, resources, and support for families of the missing. His parents presented LB111, Jason's Law, to the State Judiciary Committee. On National Missing Children's Day, May 25, 2005, Jason's Law was passed. It allows for the creation of a state missing persons clearinghouse to gather and disseminate information about missing persons of all ages. Jason's Law and its benefits began on September 3, 2005. Kelly Jolkowski, Jason's mother, later received a Volunteer for Victims award from U.S. Attorney General Eric Holder in 2010 and the Nebraska Governor's Points of Light Award in 2014 in recognition of her work to support families of missing people. The Omaha Police Department confirmed it is still actively investigating tips as they stream in.
